It’s a different version of the story following the manga story (while the original fullmetal alchemist was a loose adaptation and largely original story) yes, conqueror of shamballa is canon, but it does not solve the ending completely. The fullmetal alchemist manga isn't yet finished. Brotherhood finished the story where the original manga finished.
